The Scarlet Letter's ending actually irritated me so much as a kid (I read it when I was 10 or so?) that I actually hallucinated a completely different happier ending and let myself believe in that one for years. I didn't realize it wasn't the real ending until we had to re-read it for high school English class.
High school English classes were a great source of OMG WTF endings, in general. Most notably Ethan Frome, by Edith Wharton. I didn't realize going in that the book was creepy psychological horror - they should warn people.
Prisoner of Zenda got irritated points from me for years because I thought he should have stayed and kept the girl. That other guy clearly didn't deserve her, plus, it's that same thing I hate about Casablanca - the girl doesn't get the guy she wants because it's important that she be tied to the guy she doesn't want for some political reason. And it's the guy who makes this call. Boo to all that.
